It can't check it off until you finalize it by going to the station.
I am not sure. It sometimes works and sometimes not.

Could you add another option under chat, something like "Don't minimize chat at merchant"? It's annoying the living shit out of me when I interact with any NPC trader and the chat minimizes.

I wanted to test this, but have run into an obscure problem.
I disabled all addons and only enabled pChat afterwards, reloaded the UI, and there are no settings. The Settings->Addons page is empty. The addon is active though.
