UPDATE:
I started out by uninstalling and installing java again.
Running Process Explorer (downloaded from Microsoft) and finding the handles/DLL for the minion I found that AVG was running the file as well and thus intercepting the file. This happened after I realised the error I got "The requested operation cannot be performed on a file with a user-mapped section open."
I uninstalled AVG and its smaller components. This seemed to start the program. Currently sitting on the loading addons screen.
After sometime and restarting it seems to have worked out. It updated my addons this time.
