If you remove the minion.xml Minion may have trouble detecting some of the AddOns. So you'll just need to re-download those AddOns in Minion and it should continue to remember them unless you delete your minion.xml again.
We are working on the detection code so in the future it will do a better job of detecting addons in the wild.
