It's a known problem. Did you check the addon comments of FCOCraftFilter? I assume you didn't because If you had done so you'd find a fixed version of Multicraft about 5 times

Some addons that change the crafting stations do not work properly combined with another. In order to make FCOCF compatible with AdvancedFilters e.g. I had to change it and after that other addons break it (like Multicraft, CraftCompare, etc.). Some addons got fixed, others weren't.
