Yes, you can delete the next-to-last line in FasterTravel.lua, which displays that message.

Can't seem to figure it out from addon description or in-game, but what do the numbers in parentheses besides some of the waypoints mean?
The number of active quests. For example, SHADOWFEN (2) means you have two active quests that require you to go to Shadowfen.

Brass Fortress is a zone in its own right, separate from CC. It contains one wayshrine and one house.
I assume this is where we change how many favourites and recents we can have? Is that correct? Is there any harm in increasing the numbers?

I can't seem to figure out how to set favorites. I have favorites set on the map, and keybinds in settings, but the two aren't connected. When I click a keybind, says nothing set.
In "Wayshrines" tab (second from the right) right-click on any wayshrine name, you should see "Add favourite" option.

Minion somehow deleted Faster travel instead of updating so I redownloaded it. Now it does not appear in game at all. I tried restarting both Minion and ESO to no avail. Am I missing something?

I have specific favorites for my crafter, my questers, and the one to travel to Guild Traders... and then when I log in after the update, ALL my favorites are gone across all characters.
