i'm submitting this as a bug, because i realize it was probably an oversight, but don't think it is specifically a "feature." i have times when i prefer to play with my status showing as offline; however, guildies who have this addon (which i dearly love, please understand!) still get system messages when i level up. i think the messages should take into account one's status -- if we're invisible, we wanna be that way for a reason.
