This is no bug but the standard behaviour of the addon.
Please read the description again, as this addon is not the same like ItemSaver. It is much more dynamically.

For your better understanding:
You mark an item with any of the icons you have chosen in the settings.
Each icon belongs to a filter. If the filter is enabled the items marked with the according icon will be filtered (hidden, only marked items shown, all shown) in the current shown list (inventory, bank, vendor, crafting station, etc.).

You can see the buttons to enable (green), show only marked items (yellow) or disable (red) the filters at the bottom of the following panels: your inventory/crafting station deconstruction panel/bank/guild bank/player 2 player trade/mail/guild store/etc.

If you enable "Split filters" in the settings each of the above mentioned panels will remember their own filter state (on/off/show marked). If split filters is off there is only the same filter state for ALL of the above mentioned panels.

If you mark an item (e.g. with the helmet symbol, which belongs to the helmet filter "gear sets") and enable the according filter by setting it to green or yellow (pressing the helmet symbol at the deconstruction panel or using the chat commands-> See /fcois help or /fcois list) the research popup will mark those items with red text and prevent them from being selected.
This is exactly what the addon should do. Prevent you from researching, and thus deconstructing, a marked item!

To be able to deconstruct these items at the research popup you'll need to:
-disable the according filter at the crafting station's deconstruction panel (in the example case the helmet filter)
-AND in the settings you'll have to enable "Allow researching of marked items"
If the "Allow researching of marked items" setting is off you won't be able to allow researching of marked items, even if you disable the filter!
